I have a twin loft bed with a memory foam mattress. There was a 4” gap along the side and top of the mattress. I bought pieces to fill in the gaps, taped them to the mattress and put the zippered cover back on. It now fits perfectly!

Yes I would recommend redoing your old broken down cushions, especially if you love your furniture and basically the cushions are the only bad thing about it.
